On the official GitHub for Botany Pots, Darkhax (the author) has stated: "External growth modifiers that rely on random ticks or hardcoded CropBlock instances will not function. Use the internal upgrade system."
The Lilypad of Fertility is a victim of its own age. It was designed for vanilla farming. In the era of sophisticated modded tile entities, it has become obsolete for automation.
Botany Pots overrides randomTick() to do nothing. Growth is handled by BotanyPotBlockEntity.tick(): does lilypad of fertility work with botany pots exclusive

Subject: Compatibility Analysis of the Lilypad of Fertility and Botany Pots Primary Mod Context: Industrial Foregoing (Lilypad) vs. Botany Pots (Various Mods) On the official GitHub for Botany Pots, Darkhax
The Lilypad of Fertility (from Reliquary) is a well-known item that accelerates the growth of nearby crops, plants, and saplings when placed on water. Botany Pots offers an alternative, container-based farming system where plants grow inside a block without requiring hydration, light, or vanilla tick mechanics. This paper investigates whether the Lilypad’s area-of-effect (AoE) growth boost applies to plants growing inside Botany Pots. Through functional analysis of growth tick handling, API usage, and empirical testing across multiple Minecraft versions, we conclude that the Lilypad of Fertility does not affect Botany Pots in standard configurations, though edge cases exist with wrappers like BotanyPotsTiers or custom KubeJS scripts.

Some addons expose setGrowthModifier(). If the Lilypad is modified to call setGrowthModifier() via a compatibility coremod, acceleration is possible, but not in default.
